À l'automne 2018, une machine à remonter le temps apparaît devant un héros né en l'an 2000. Le héros a toujours rêvé de devenir roi. Une mystérieuse jeune fille surgit de la machine à voyager dans le temps et annonce au héros : « Je viens de l'année 2068, un monde sans espoir où le roi des démons règne en maître. » La jeune fille est venue du futur dans un effort désespéré pour changer son propre temps. La jeune fille donne ensuite au héros un avertissement inquiétant : « Tu deviendras Kamen Rider Zi-O, le roi du temps, le démon destiné à régner sur le monde. » Est-ce vraiment le destin du héros ? C'est l'histoire d'un Kamen Rider qui veut devenir roi, qui se battra pour sauver le passé, le présent et le futur, en rencontrant les différents Kamen Riders Heisei à travers l'espace-temps.
